bdmv folder to mkv remux issues

I have copied all of my blu rays with DVDFAB in the same way to BDMV folders. i have two issues since I have been converting all to MKV s.
First issue
Most of the folders have copied fine but i have probably 20 that DVDFAB have generated an error and will not copy.

Second issue
I don't now if this is a DVDFAB issue or a LAV filer issue. I am using LAV filters in order to play the MKV s through Windows Media Player. This is the main reason I am converting to MKV s to eliminate the need of external players. I have the forced subtitles checked in the LAV filters but they don't appear when I playback the movie i.e. when John Carter first meets the alien.
Any suggestions would be appreciated.

For your first issue, please post the related internal log.
For the second, you can preview the disc in PowerDVD11 or others(Do not select any subtitle), then check whether there are forced subtitles or not. What's more, Fab will detect the subtitle while converting. See the pic below.
