Other Multiple Audio Tracks for BD rip to MKV

There are some movies that I would like to have more than one audio track. For example, those movies with director commentaries. If I am using mkv.264.audiocopy, I can only pick one audio track. I can get around it by first converting to a smaller iso file with the audio tracks I want, and then converting to an MKV by using mkv.remux, but the video quality is extremely poor (even though the final file size is similar) when I do this.

Is there anyway to create a preset that will allow you to select multiple audio tracks?
