I seem to notice that there are less problems when backing up just Full disk then main movie and even more when compressing the main movie.
Is there something to this?

Doubtful, certainly not from my experience.
While it's true that I rarely do Full Disc, I can't recall the last time I had a problem with Main Movie mode with a BD
I'm still awaiting the "release" of Customize Mode for BD.
Months ago, I heard it was right-around-the-corner.
