Has anyone successfully ripped Pandorum Bluray with sound? I can only get the directors commentory to work.

you seems having problem with ability of your player to read HD audio. It might be a player's firmware issue (or codec if it's software player) or you player may have difficulties to process such a high bitrate. There are few ways you have to deal with this issue:
(1) Select "Remove HD Audio" and downgrade to AC3 5.1
(2) Rip your videos with HD as you do now, and work for solution on player side.
(3) You can do following (1) above + rip HD audio only and store it separately for future or mux it as additional, third track. This way you will have two main audios AC3 and Dolby HD + commentary.
Just don't forget to set "default flag" for preferred tracksigpic
