I've recently been using the MKV-container for my BD remuxes, but since WHS 2K11 doesn't have support for MKV in their streaming service I'm looking at MP4 instead, but is it at all possible to do a BD remux with main movie, DTS-HD/TrueHD audio main track+ a couple of commentary tracks and subtitles to the MP4 container?

There only few handicapped media centers/players that do not support MKV. I thing their developers suffer from severe brain shortage. I feel sorry for them... and for their customers.sigpic
