BD Ripper (3D Plus) Ripping half the movie

I am new to this whole ripping stuff and had some success with a couple movies by experimenting with BD Ripper........but now, I am trying to rip Blu ray's and only half the movie gets converted. The only thing that I have changed was raising the output file size (to get better quality if that makes any sense). What could be my problem? Thanks in advance for any advice......

I am converting them to MKV's.

How big are the resultant files?

The files end up being about 2 1/2 gbs.....I was able to get a couple movies done by not changing any of the settings by doing audio copy or aac. It seems that if i change any settings i.e. Making the file larger or setting the bitrate higher for quality reasons gives me half the movie. I don't get why....
