Maybe a clean uninstall, delete all the files that start with dvdfab in C:\windows\prefetch and run ccleaner on the registry until no problems are found, might take 3 times or more. Install from a fresh download by right clicking and "run as administrator". I had to try one after reading your post and completed The Hobbit 35GB in less than 20 minutes:

Are they present if you inspect the file with MediaInfo?

i did a fresh install like the above post says and it has helped the speed issue a bit i now can get up to 24 encoding fps. It is still pretty slow though considering i have a quad core computer

with the subtitles they now seem to be working after the fresh install.

The number of fps i have gotten on the 10 Blu-ray's i have ripped so far, is between 23 and 26.
                I have Windows 7 Home 64bit.
The CPU i have is a AMD Phenom II X4 3.4Ghz Black Edition and RAM is 16GB Kingston HyperX DDR3.

I don't know if that is slow or fast, but i consider it deacent compaired to how slow HD encoding went back in my dual-channel CPU days.

The encoding speed depends on both the PC and the disc you use. If you get the slow ripper issue, please make sure you use the same disc and same settings in Fab. Please post the internal log of each version for the fast and the slow. You'd better post the screenshots of the encoding speed.
                  I gets 30-35fps for BD ripper to mkv.h264.aac with TOY_STORY_3_DISC_1. It's Intel(R) Core i7-3770 CPU @ 3.40GHz with 4GB RAM here.

24 fps for CPU only isn't bad

Without assist from a GPU, framerates in this range seem to be about par for the course. I've seen much higher framerates on my laptop with Intel HD4000 graphics (using Intel Quick Sync) than I do on my desktop which has AMD 7xxx graphics. Seems like Intel and NVIDIA GPUs are able to handle encoding/decoding quicker than AMD GPUs, though all are faster than a CPU on its own.
