BD Ripper (3D Plus) Subtitles not displayed in ripped content

I am having a problem with subtitles in many recent DVDFab Blu-Ray rips. If I remux into file (PGS), the Subtitles appear in the tracklist in my player (MPC-HC), but are not displayed. I have also tried PowerDVD - same problem.

If I create separate files (.idx/.sub), the subtitles appear for about 1/3 of the movie, then they disappear. The positioning is also way off, too low. I have to adjust 'org' in the .idx file, but that matters little when the subtitles stop showing 1/3 into the movie.

Example Blu-Ray sources where this happens: Boyhood, Apocalyptico, Babel, The Normal Heart.

If I burn the subtitles into the movie, it seems to work as intended, but that's not possible for movies I want to copy both video and audio track, and sub-optimal, since subs cannot be chosen on or off.

    Any advice?

I found a work-around. For those Blu-rays with this problem I can output to MP4 instead of MKV. Then the subtitles appear in all players. The subtitles look somewhat jaggy, not as high quality as the original subtitles or subtitles in MKV when that works, but it's better than no subtitles at all.
