Sorry about the best practice guide... Read your post too quickly I guess...
The help us help you link does apply to File to Mobile though... Scroll down about 3/4 of the way through that post and you'll see what I'm talking about...
More information about the source files would help...
You can post the logs - they may contain additional details even though you aren't getting errors...

If that is the case, then this is DVD to Mobile NOT File to Mobile... File to Mobile would be something like taking an AVI and converting for use on iPhone (or PS3, Xbox, etc)...
So the DVD to Mobile best practices would apply here...
It could be a bad rip... Try ripping it again (following the best practice guide)...
In your original post you mentioned that you had this problem with multiple "video files" - please provide more details... Are these all DVDs ripped to your HD? If not, use MediaInfo as mentioned in the help us help you link to provide additional details of the source files...

You're really not giving me (or anyone else) a whole lot to go on here... We really need more details to try an help you out...
You say that the source file plays OK on your iPod so it must be some sort of encoded file and not a rip of the DVD/VOBs... Try posting the information from the help us help you thread (Specifically the MediaInfo information of the source files):
The EXACT profile you used and any parameters within it that you may have changed.
Your operating system/CPU/memory configuration.
If you have made any recent changes to your OS or system hardware
If you have other DVD or BD software installed, particularly if recently added.
For File to Mobile, this additional information will speed resolution of the problem:

DVDFab VERSION:
DVDFab PROFILE:
