Multi Disc Movies - Merging

What is the best technique to merge a multi-disc movie (dvd or Blu-ray)?
For example, Lord of the Rings, Fellowship of the Rings are two separate discs. First disk is 1.4 gig, the seconds is 2.3gig.
When I run the merge tool the sizes do not add up. It should be close to 3.7 gb, but is way less.

Hardware setup:
Core i7, 32gb ddr4, Samsung EVO m.2 drive and Nvidia 1080i

You can customize the video quality in advanced settings window to output larger file.
