DVD Ripper Backup & Compress while retaining menus & extras

Is there a format that I can convert my backups to while still retaining the DVD menu & extras, but shrinking the file size?

Right now I just started mass conversions of my backups to mkv, but that's only the main movie, so I loose the menu & extras. Most of the time I don't really care, but some films I do actually watch some of those, and having the DVD menu to figure out what's what helps.

Using these files on my Seagate GoFlex TV media player. I suppose I could just keep the DVD structure on disk or ISO, but looking to free up some disk space.

ISO is your only option to keep the menu. You could save some of the extras as files but they may not be as much fun without the menu.
