DVD Chapter Locations after Merge

After merging several MKV files ripped from a series of DVDs, I find that, although the chapters have been preserved, they have each been altered to start at location 00:00:00:000. Does anyone know how to preserve the chapters in a merge, or failing that, to edit the chapter locations? (The output of the merge operation is also an MKV file.)

Please provide a dvdfab_internal log file as well, thank you.
