S01 is not recognized by plex so that forces me to have to move all the files to the root folder. Not a big deal but would be handy not to have to do that. I looked through the settings, am I just missing it? thanks.

Is there a way to change "S01" to "Season 01" or eliminate that folder?

That's the issue. If it were \show.name\episode.name that would be great. But it's not, it's \show.name\S01\episode.name . Plex does not recognize "S01". "Season 01" it does or no season folders. ..\show.name\episode.name
or whatever (see preview in settings)

Is it too difficult for you to insert ..\ before show.name, or what is your problem?
Default is: show.name _ S season.num E episode.num _ episode.name
and SF generate automatically S01\ before the template name
Place the cursor before show.name and type ..\
click OK and S01 Folder is away for new DLs.
If you prefer "Season 01" Directory instead S01 then write in template:
