Is there a way to set a default for removing subtitles when copying only the movie and not the entire disc? I find I have to deselect the subtitles in the audio track every time I copy.

Yes, easily. In Settings->Streams->Subtitle, click the top radio button that says "Do not preselect any subtitle track". See the attached capture.
