Is there a way to change settings so that main title by default is not put into the folder labeled "main movie"? It's an extra step to then move a 36GB file out of the "main movie" folder to the directory of my choice.

Yes, uncheck the box in Common Settings->General that says "Create files in subfolders of output directory". You will then get storage in this format:
C:\folder name\(disc volume name)\VIDEO_TS or BDMV folders, like this:
