If you can use one of the MP4+AAC profiles, try one of them, I know they work. It may not be picking up the audio delay relative to video which is 1 second and one millisecond. I was able to get it into mkv format (uncompressed) and it works fine now but had to use another tool to demux it and then remux it and manually set the audio delay amount for the DTS-HD Master 5.1 track.
I had a similar issue with another tittle where bluray ripper was not picking up the delay correctly and had to resort to same measures, hope this helps you and the dev team out on your issue.
