    You should see the Samsung profile on the LH Pane (or you may have to press "More"). select that first and then open the source, top level alien directory.

      Now, so it does not take forever, lets just select Chapter 2, Title Start/End settings and check that all looks good when you press the EDIT button.

      select your destination and press "START"

                        I have finished with the encoding of Chapter 2. It worked fine. Let me try it on my other computer. I'll copy the DVD files over and again encode that chapter and see if it work. Is it required to do both passes during encoding?

                          You should be now able to navigate to the file produced, right click on it and play with VLC. Mine plays here perfectly starting at the scene in the corridor where the ship is coming back to life.

                              I feel that 2 pass always gives better quality and subscribe to the "Do it right, do it once" theory but it is a subjective judgement.

                              Do a couple of tests on chapters yourself and have a look at the difference.

                                I'll run some tests with the profile. What is different about this profile than that of the generic.avi.h264.audiocopy?
