Hello, I used the Rip to Hard Disk feature on some Blu Rays I bought, and while it did rip them to my hard drive, it also appeared to modify the original contents of the blu ray disc itself! Is this intended? Is it configurable?

In what manner were the contents modified, that is what were the effects of the modification? Generally, the only adjustment for BD is whether or not to remove copy protection, otherwise it is generally a bit-for-bit copy. The copy protection was permanently removed from the blu ray. Now there exist FAB! and FABVM folders on the blu ray. I thought it would only do this for the rips to my hard drive and not for the blu ray itself. However, I can't say I'm entirely unhappy. Now these blu rays will play in more players.
